Since Bentley support told me this is works as designed and to submit an idea (when obviously this should just be fixed, yes FIXED because the way its working now is just wrong!)
When you're in the model that contains the terrain, and you change the FD settings to for example, turn the display of contours on because the default for that FD had it turned off. After that if you go and simply change the annotation scale it resets the FD back to the original defaults and you have to go and turn it back on.
if this is works as designed then the "designer" messed up. Who would really want the FD to reset by just changing the annotation scale, just stupid.

The same thing happens if you make an edit to the terrain, it always reverts back to the default Feature Definition settings rather than keeping the settings you purposely set. Once you change a setting (ie. turn on triangles even though the FD has them off) it should hold that setting until you change it back, or change the FD.
